I married a man, who is undergoing sex affirmation treatment. After this is complete, will our relationship be a straight one or lesbian?

It's been said more than once - "Labels belong on cans, not people". Life is more complicated and frequently transcends simple labelling. Focus on who you love and want to be with and often the rest of the picture sorts itself out over time.

Over the past few months, my feelings of gender dyphoria have grown so much so I feel like I'm consumed by reading everything there is about this situation; my mind is now occupied continuously with thoughts how to manage my feelings and reduce my discomfort and I am having trouble concentrating at work or with my family. Does these feelings ever stop being an issue after transition?

In time, for most people, yes.. it does stop being an issue (99% of the time). Things can and do get better. It's not surprising that it's occupying a lot of your mind. With any brand new and significant realisation there's a period of being quite pre-occupied with the subject.. more so when we're talking about something as big and personal as the way you sit in your physical body! The all-consuming is normal. It'll go through phases of up and down, but when you're finally sitting comfortably in yourself and the world, it'll get much, much better.
